The bacterial genus Providencia is Gram-negative opportunistic pathogens, which have been isolated from a variety of environments and organisms, ranging from humans to animals. Providencia alcalifaciens, Providencia rettgeri, and Providencia stuartii are the most common clinical isolates, however, these three species differ in their pathogenicity, antibiotic resistance and environmental adaptation. Genomes of 91 isolates of the genus Providencia were investigated to clarify their genetic diversity, focusing on virulence factors, antibiotic resistance genes, and environmental adaptation genes. Our study revealed an open pan-genome for the genus Providencia containing 14,720 gene families. Species of the genus Providencia exhibited different functional constraints, with the core genes, accessory genes, and unique genes. A maximum-likelihood phylogeny reconstructed with concatenated single-copy core genes classified all Providencia isolates into 11 distant groups. Comprehensive and systematic comparative genomic analyses revealed that specific distributions of virulence genes, which were highly homologous to virulence genes of the genus Proteus, contributed to diversity in pathogenicity of Providencia alcalifaciens, Providencia rettgeri, and Providencia stuartii. Furthermore, multidrug resistance (MDR) phenotypes of isolates of Providencia rettgeri and Providencia stuartii were predominantly due to resistance genes from class 1 and 2 integrons. In addition, Providencia rettgeri and Providencia stuartii harbored more genes related to material transport and energy metabolism, which conferred a stronger ability to adapt to diverse environments. Overall, our study provided valuable insights into the genetic diversity and functional features of the genus Providencia, and revealed genetic mechanisms underlying diversity in pathogenicity, antibiotic resistance and environmental adaptation of members of this genus.The family Thelebolaceae belongs to the order Thelebolales, class Leotiomycetes, and contains 22 genera. In this study, we introduce a new genus Solomyces gen. nov. in the family Thelebolaceae, which is supported by morphological observation and multilocus-based [internal transcribed spacers (ITS) + LSU and ITS + LSU+ MCM7+ EF1A+ RPB2] phylogenetic analysis. Maximum-likelihood and Bayesian phylogenetic inference analyses indicated that Solomyces is a distinct genus within this family. The new genus is compared against related Thelebolaceae genera, and its description and illustration are provided. This genus comprises one new species and one unnamed species (including two strains). We also report the addition of four new species – Pseudogymnoascus shaanxiensis, Pseudogymnoascus guizhouensis, Pseudogymnoascus sinensis, and Geomyces obovatus – in the family Thelebolaceae and present their morphological and phylogenetic characterizations.Clay layers are common in subsurface where microbial activities play an important role in impacting the biogeochemical properties of adjacent aquifers. In this study, we analyzed the community structure and abundance of bacteria and archaea in response to geochemical properties of six clay sediments at different depths in a borehole (112°34’0″E, 30°36’21″N) of Jianghan Plain (JHP), China. Both high-throughput sequencing and qPCR of 16S rRNA gene showed relatively high abundance of archaea (up to 60%) in three of the anoxic clay layers. Furthermore, microbial communities in these clay sediments showed distinct vertical stratification, which may be impacted by changes in concentrations of sulfate, HCl-extractable Fe2+ and total organic carbon (TOC) in the sediments. In the upper two oxic clay layers, identification of phyla Thaumarchaeota (11.2%) and Nitrosporales (1.2%) implied nitrification in these layers. In the two anoxic clay layers beneath the oxic zone, high abundances of Anaeromyxobacter, Chloroflexi bacterium RBG 16_58_14 and Deltaproteobacteria, suggested the reductions of nitrate, iron and sulfate. Remarkably, a significant portion of Bathyarchaeota (∼25%) inhabited in the bottom two anoxic clay layers, which may indicate archaeal anaerobic degradation of TOC by these organisms. The results of this study provide the first systematic understandings of microbial activities in subsurface clay layers at JHP, which may help develop microorganism-based solutions for mitigating subsurface contaminations.The human T-lymphotropic virus (HTLV) is part of the group of retroviruses that share similar routes of transmission to the human immunodeficiency virus (HIV). Coinfection of these viruses can affect the clinical course of both infections, and reports have shown a quicker progression to AIDS and the development of HIV-related opportunistic infections. The current study investigated the demographic characteristics, prevalence, and the subtypes of HTLV among people living with HIV/AIDS (PLWHA) in the State of Pará, Northern Brazil. Blood samples were obtained from patients who were attending a reference unit that provides medical assistance to HIV-infected individuals in the State of Pará, Brazil, during the period of May 2016 to June 2017. Plasma samples were screened by ELISA tests to detect antibodies anti-HTLV-1/2. DNA and viral types were identified by real-time polymerase chain reaction (qPCR). All samples with viral DNA were submitted to nested PCR and nucleotide sequencing. The overall coinfection rate was 1.4% (5/368), and all samples were from subtype HTLV-1a. No cases of HTLV-2 infection were detected. The prevalence of HTLV-1 was higher in females (80%), individuals between 31 and 50 years of age, heterosexual, unmarried, with low monthly income, with secondary educational level or higher, sporadic condom usage, limited number of sexual partners, and no history of sexually transmitted infections. All samples from HTLV-1-infected patients were identified as strains belonging to the subtype 1a (Cosmopolitan), subgroup A (Transcontinental). This study identified that the prevalence of HIV/HTLV coinfection has dropped from 8 to 1.3% in the current investigation. There was a shift of HTLV subtype from a predominance of HTLV-2 infection in the past to an actual exclusively HTLV-1a. There was no significant association between economic, sociodemographic, and behavioral characteristics in HIV/HTLV coinfection.
